A integration flow which usually runs between few seconds to 1 minute is now taking 30 mins and still running, whereas in model there is no tasks running. Can we stop/**** the integration flow without hampering the model?
Can an integration admin not terminate the process in the CloudWorks tab then restore the model to before the process was run?

Depends on the process and what actions had been completed prior to cancelling. It won't undo what has already been imported before cancelling.
